Basically what the title states. I was taking off, got into third gear and gave it about 80% throttle (says the AFC) and there was a loud POP. I now no longer have 3rd and 4th gear. All the other gears, including reverse, seem okay. There is now a rumbling, slight grinding sound coming from what seems to be inside the transmission. The faster I went, the worse it sounded. I luckily was only a mile from home so I cruised about 20mph all the way home. Any ideas on what I could have broken?

Shepherd rebuilt my tranny last year, and it only has roughly 1500 miles on it.

Another thing, I believe my TOB was on the way out. It was squeaking a bit when the car was in neutral, and would go away when I pressed the clutch in about an inch.
 
It sounds like the synchro slider broke for your 3/4 gears:

I don't want to get in the middle of anything here, but which build was it? If it was one of his cheaper ones then you should have opted for the higher build with the upgraded slider assembly as it sounds like you have too much torque for the factory assembly.

It was the standard rebuild with the torrington bearing upgrade. I am not trying to bash Shep, he has been trying to help me figure out what is wrong as well. I am just looking for ideas of what may have broke. I'm running 22psi on a 16g so it's quite a bit more power than stock.
 
Update for future searchers:

I finally got the tranny out and sent it back to Shep. It ended up being a 3-4 hub and sleeve assembly that broke. It took out the center diff case, intermediate shaft, and I need a new 2nd gear.

I went with the heavy duty 3-4 hub and sleeve assembly this time so all should be well.
