Clutch Engagement Different?!

Alright so I took my intake and UICP off tonight to get to my tranny cables. My shifter is kinda of hard to get into R sometimes almost like there's a wall there, and 2nd is kind of clunky when i go 1st - 2nd. But that's besides the point. I basically wanted to see if i could tighten the bracket that keeps the cables in line (the one on the tranny). So i tightened those 2 bolts, the other 2 on the bracket that holds the right cable onto the tranny ( i think). I also moved by hand the thing that moves the cables. It's the large black circular thing. That's that. Now I move into the car. Take the center console out and Tighten the 3 bolts on the shifter. The one on the left of the shifter itself. The one in the rear and the one in the front. I then WD40'd those bolts. I 2x checked everything and made sure it was all intact. I put everything back in and started the car up. I go to put it into gear, and pull out of the garage and I slowly let out the clutch and give it gas. "what? it's as if i'm in N" So i keep letting it out until it's about 1/2 way or a little closer to the floor and i start inching and CLUNK. I have no idea what happened so i shut the car off and thought what it could have been. So i start back up and drive. Everything is fine except my clutch engages about 1/2 way up instead of right near the floor. What could have happened?

Sorry for the long post, I just wanted to post every detail incase it's something I can't think of.

I adjusted the clutch pedal and I think that solved the problem. I'm just not sure as to why it happened in the first place. Any thoughts?
Also whenevr I push the clutch it lately I have been hearing a loud squeek as if something needs WD40. I don't see any fluid on the carpet near the pedal. It's also kind of hard to push the clutch in. The squeeking happened on my bros 98 GSX as well but he saw fluid and changed the master cylinder and now it's gone and his clutch is easier to push in. Do you think I need to change mine as well?
