99gsx 6bolt 5speed swap. tranny mounting?

ok i got a 99gsx auto with a 6bolt and 5speed going into it but i have a question that i serched and found a result but no answers to the question. so i have the tranny bolted to the motor but i just get 2 bolts in on the top and one in the front. on the back by the starter there are 3 holes two that are away from the block and one that is threaded on the block but has a pin hole on the tranny with no threds. the question is....... what is the best way 1. leave it 2. drill it and tap it 3. make a flange
 
Are you sure that hole in the transmission doesn't have any threads? It's a smaller diameter bolt that goes in through the block into the transmission. It's the same diameter bolt as used for the air conditioner mounting bolts if I'm not mistaken. It's easy to mistake it for not having threads since it's a smaller bolt than the other 3 bolts used. If you take a flashlight and look into that hole you'll see a smaller hole inside - about 30% smaller than the hole it's recessed into. The bolt is about as long as my middle finger. I've seen a few people break ears off the transmission that were missing that bolt - I wouldn't recommend doing just 3 bolts IMHO. Do not overtighten those bolts - torque them to spec and use red locktite so they do not back out.
