Intercoolers come with both upper and lower piping? and completely eliminates the side mount intercooler right?

If you buy them new, yes. You remove the stock IC, and the greedy FMIC comes with piping that goes back to the stock IC location. So if you still have stock IC pipes, you may want to replace those as well. If you get the IC used, no telling what parts it will come with
