I installed neon tube w/strobe lights on the ends and just recently the strobe part blew out. I have them hooked up to the cig lighter. Any suggestions why the strobes burnt out? And is there any proper way to hook up neon lights?

Because strobes and neon lighting belong in a club, not on your vehicle.

That 12V supply you are receiving off your cigarette lighter might not be able to flow enough current to keep everything working correctly. You wired in a fuse also right? If not, that is your problem right there. I would also wire it to a direct 12v relay instead of the cigarette lighter. That will give you a much more constant power supply and you can use the correct gauge wire. That, or your strobes suck.

if you went quality and spent the money on streetglow do not cut the connectors or you are out of warranty.

go to a electronics shop like radio shack, you can buy cigarette lighters that can hold up to two, or three and they then connect to two loose positive negative wires, ran them off of ACC with no problems for two sets of two 6" neons and one 10 inch.
