What is the harness under my radio?

So right now I have no radio in, and have the pocket just open. I can see three harnesses in there. Two go to my radio, and one I have no idea!

If you take out the radio and stuff, underneath it there is a box, looks like an amp or something, and it has some wires comming off and it has a harness on the end of one of the set of wires. WTF is this? I have no idea why its there...

Is there a way to integrate this with my new cd deck? Or do I just leave it unplugged? I installed it and I don't get rear speakers...maybe this is why?

I don't know about the 1G amp. With a 2G, you just leave it disconnected. Of course, this will hinge on who has done what to your car in its history.

Amp's on aftermarket stereo's are usually controlled by software..?

I'm almost positive it is disconnected in my car with my deck as well. If I get a chance to check today I will. Your stereo should have an internal amp so it would not be necessary.
