The pictures aren't that great but it's the best I could do before it started raining.

At that edge it looks like the clear coat it very thin and its starting to crack up into what looks like tiny spiders web. I've only had the car professionally polished one time and I've always used wax, never polish, on my car. Is there any way to clean this up or will I just polish through the clear coat? I've kept the pics pretty big so you can see the area more clearly.

That looks like clearcoat failure. You can probably use an agressive compound to remove the damaged clear and get a nice dark black back but you won't get any gloss or depth until the clear is repaired. Additionally, the paint will tend to oxidize quickly without constant application of sealant/wax and will turn white and chalky. In the end, you'll want to repaint it. Make sure that the "wax" you use has UV protection added to it. If it doesn't you'll get oxided paint especially someplace that's sunny and warm like Florida.
 
Same thing happened to my car. Unfortunately there isn't much you can do about it except repaint. After the clear is gone the paint underneath will fade quickly.
 
Can I use the clear coat brush/pen to cover up the area and polish it to make it look half decent? Or will that cloudy white just show through?

Also, I already polished one area and it got rid of some of the whiteness but the spider web cracks were still there.
 
The patch will grow like cancer, thats what my roof looked like last summer. This year the patch is my whole roof. Totally repainting is about the only way to get rid of it, this is something I plan to do later this year.
