95 Eclipse GS-T - Weird Noises

I have a 95 Eclipse GS-T, with a 99 Eclipse GS-T Transmission (the original 95 Tranny had a broken 2nd gear, so I replaced it with a 99 Tranny with 80k Miles on it). It is a 5 Speed Tranny.
The problem is this, last night driving home not abusing the car at all, shifting at 3k, not doing anything stupid, when all of a sudden these odd noises are coming from the car now..
Please take a listen to the wav files included.

The first Wav file is of the car in neutral, so its just idleing.
The second Wav is of me shifting from 1st to 2nd.....It sounds horrible.....And the higher the RPM's, the louder the noise....

If the noise im hearing is that clunking noise then i wouldn't even want to set foot in my car LOL. Umm i really don't know what to tell ya. Best bet would be to go get it looked at it by a good mechanic. Find someone in ## area specialized in dsms.
 
And the Second noise (in 2nd Gear), is only in 2nd Gear, all the other gears are silent....The idle noise disappears when I push the clutch in, and comes back when I let the clutch out....
 
Well, without listening to the noise and you saying it goes away when you push the clutch in, sounds to me that that trans is about ready to need repairs also.

Being it's gear related that leaves out the clutch etc.

Just because it's been replaced doesn't mean nothing can happen. That is why there are warranties on parts. Even brand new parts fail. Engines, transmissions, electrical and such can all fail shortly after being replaced. I've even had to pull an engine that was just started because the re builder put the wrong pistons in and it would vibrate your teeth out after around 3000 rpm.

These transmissions are very susceptible to input bearing failure. Driven long enough this affects the counter gear cluster as the input gear is out of alignment. It deteriorates pretty fast after that.

From what you are saying, it sounds to me like it's inside the transmission. Unless you can rebuild the trans, you will have to remove it and take it to a trans shop. Let them see what is going on and suggest replacements.
