Rough Idle After Clutch Install

I have a 96 TSi AWD. I just have basic bolton mods for the most part (Catback, Hiflow cat, Air filter, Boost Controller@1bar). I just had an ACT2100 clutch, new flywheel (Not lightened to my knowledge), and rear motor mount inserts installed (Front were already installed). Now that I got the car back, it idles rougher and lower.

Will this problem go away after the new drivetrain parts break in a little bit?
 
After driving around some more, and monitoring the problem, I am able to provide one more tidbit of insight into this problem. Basically, the car seems to idle about 1-200 RPMs lower than it used to. With the AC on, it idles around 700 instead of ~900 like it used to. Without the AC on, it idles at around 500 instead of 700. The RPM level seems to be about as consistent as it used to (Not sporadic). I'm thinking after it breaks in more, it will be better, but I just want to hear the opinions of more experienced DSMers...
 
Apparently the clutch is settling in now. After nearly 100 miles of breakin driving so far today the car is idling like it used to. The clutch is also engaging smoother. The ACT2100 is one badass clutch. I can't wait to launch it. The difference in feel is amazing. I feel like I'm doing so much more when I shift gears now...
 
From my LIMITED experience....the idle returns to normal after the computer has a chance to relearn itself.....takes some time after the battery is disconnected.....I found this out for myself after having a Clutchnet 6 puck sprung hub put in....took about 3 days to return to normal for me....
 
Damn. That means the computer is going to have to "relearn itself" again when I get my ECU replaced due to the latest recall. I know I am affected; I already failed emissions. =\
