trans axle in and wont spin perfectly? WTF

I have a 96 Talon TSI (FWD) and i took out both axles in the front to do this engine swap and now i'm trying to put them back in and they wont spin perfectly? When the axle is in the tranny and just the upper ball joint is in and its just kind of hanging their out of the lower ball joint and tie rod and spins fine. But when i put it in the 2 joints it spins like ass? Both cv joints move all funky its like its not lined up. But it happends everytime i put it in the lower ball joint? How do you put the axle in so it spins like it should?
 
you mean the ball joint underneath the hub? Because than no. it goes in the ball joints it just spins all funky. And is their a way to put the axle in wrong? I thought if it goes into the tranny than its in and their wasn't a wrong way to do it.
 
i just replaced my driver side axle, you should "take note" of where the carrier bearing sits on the half shaft if you put it back on in the wrong place it might spin weird.
