Grinding from the Tranny

First a little background on the car. Last winter it had a rebuilt Shep trans put in and a few things were done to the motor. After it was done I put it on the dyno and it started blowing smoke. So I took the motor apart and turned out the valve seals and guides were trash. While my head was at the shop I sent the flywheel to them to get resurfaced. 3 days ago I put it all together and put the motor back in the car. This whole time the transmission and clutch slave stayed in. When everything was put back together I started the car and it went flawlessly to my surprise. So I take out the jackstands and try to put it in gear but nothing. Reverse would grind and not come in and 1-5 would not go in at all. When clutch pedal was pressed in the Rpm's would drop and when I tried to put it in gear they would go down a bit more. The car would not stall but the Rpm's would go down which I've heard is whats supposed to happen. When I turned the car off it would go in to all the gears without a problem. I talked to a few friends of mine and they said to bleed the clutch and to adjust the pedal. 2 days ago I bled the clutch and messed around with the pedal (as on the RRE site) and nothing happened. Today I decided to have another try at the process because everyone was telling me that my problem is in air in the clutch line and the pedal not adjusted. I re-bled the clutch, this time I did a bit of research and found out that I didn't use the vacuum line attached to the slave last time. This time I did it by the book and noticed that there was alot of air in the lines. So kept going until there was none and then I went some more. After all was done I go to turn on the car hoping for the best and now its making a very evil sounding grinding noise coming from the tranny area. To recap- the car still goes in to gear when turned off, makes a bad sounding grinding noise when trying to start up, the rebuilt trans has less than 200 miles on it. I hope I explained this well and if anyone needs me to take pictures of anything I can get them up. Any suggestions would be much appreciated.
 
Well I took the trans out today and started looking at the clutch. There is no missing springs and nothing was different from before. I've never really seen a TOB fresh out of the box so I don't know if mine looks right or not. If anyone sees anything out of place in the pictures please let me know.

Sounds like something was not installed right after the dyno, sounds really like you may have a problem with your TOB not working properlly, maybe the TOB lever is not working, since you cant drive the car i would take it out again, buy a new OEM TOB grease it up, and install everything to the T. make sure to use all correct torque specs and delicate care when reinstalling.
 
I went the distance and slapped in a new clutch too. TOB, fork, pivot ball were replaced as well. Put it all back together and started it up and still had the same problem. Went to play with the clutch pedal again and that cleared it up. Oh well I needed to replace the clutch anyway. Hope this helps anyone about to rip apart the tranny when all they need to do is mess with the pedal some.
