Make sure you have the pilot bushing in the end of the crank or you will eat pumps all day. If the 6 bolt crank was from a manual car then you will definitively need to source a new one.

have you tried a manifold to head spacer? It might bring the whole assembly out far enough that you get more clearance between the turbo and the water pipe. Some people just use a weldable flange in between the head and exhaust manifold.
