Just double stick tape the skirts to the car dude. I had this same problem, and 3000 miles and a bunch of highway runs the side skirt still has yet to fly off.

Its an issue with any car that has exposed metal or inadequate rest prevention. The holes behind the skirt were probably exposed to prolonged periods of moisture and rusted. Any exposed metal will create sort of a "corrosive hot spot" that will cause it rust 5-6 times faster than the metal...

You can use a special kind of plastic bondo if you can find it to fill them in. But I would just try and use a high build primer or surfacer to try and fill in those scratches like previously stated.
