Sounds like the Timing cover is rubbing the belt or oil pump gear slightly. Looks like you have more than a few bolts missing. Try removing cover and see if you still have the noise. Maybe the Timing belt belt is too tight?

If your out of time and need to move it fast, best option is call a towing company to move it for you. I cant count how many techs I have see do it this way.

Could be a multiple of options to check for you to solve the issue, have you checked your Master/Slave cylinder for leakage, Might need to adjust master, Shifter bushings worn out ,low fluid level, air in the system those are the simple easy checks. Worst case is transmission needs to be rebuilt.

Pauleyman: there is some, I'm sure the bearing could be replaced but it spins smooth and is quiet. I have a guess normal amount of play where the shaft goes into the tranny if I lift up on the shaft, which the wrong way I need it to move.

Did you test/look at the VSS on the transmission? That could have gone bad, Easy fix if that is what the problem is. Might want to pull it out to make sure the plastic wheel is still in good shape. Perhaps the plug came unplugged a bit?
