It is stock. Some of the n/t ECU's came EPROM, meaning you can get it socketed and run a chip. Otherwise You'd have to pay more to get an EPROM conversion. I think ecmlink charges like $135 for that? vs ~$25 for just buying one and another ~$50 to have it socketed.
I'm no manifold expert, but wouldn't having the collector that far from the turbo really effect velocity on the exhaust? I would be worried about the affect on spool I guess.

Yep, missing starter plate. I would make him replace it since he did the work. I would bet the part is still at his shop somewhere. You should not have to pay for this IMO.
^What he said. The right way to do it would be to measure the pistons to see what the cylinders need to be bored to, vs boring the cylinders without knowing the exact size of the pistons. Take measurements of the cylinders and the pistons and see if they still fall within the piston to wall...

What you really need is a 6266. But make sure you keep your stock injectors so it won't affect your mileage. A SAFC should be good enough to tune with. I would consider running square intercooler piping as well, it flows more than round piping.

I don't understand how someone would have trouble reading a needle type gauge. You don't have to stare at your speedometer for 10 seconds to know how fast you're going do you? If you can't catch a gauge reading in a glance you probably have no business being on the road.
