I would think it should be similar but it's a different rod and crank combo which affects torque as well. But if they aren't similar in price why spend extra for a higher revving less torque producing engine? Unless you want the high revs.
Keep in mind that the extra torque at lower speed/rpm...
For a street car the 2.3 would make more torque which is what will make it more pleasurable to drive. Plus you get all that low end grunt meaning you don't need to rev to the moon to make power. Your turbo will spool faster, and you won't have to spend so much on a clutch and other components...

There is a way to sort it out. I dont remember remember the exact method but you can remove the transfer case and then rotate the shaft or the wheel a certain number of times before the other makes one complete rotation. That tells you the diff ratio. I think you can find the video on jacks...
The gears are cut differently. One gear set will have thicker or thinner gears with a longer or shorter toot and larger or smaller valley between teeth. Facts are facts. I don't have to try it to understand it won't work.

There are guys making 1200plus hp using Link. I'm sure you will have no issues with it once you get familiar with how it works. It's deceptively simple yet can get very complicated depending on what features and how extreme you want to go with the tuning.

Yes there is plenty of room for the alt. Depending on your pulleys though you may have to grind off a little material in a couple spots to clear the belt.
Im gonna say that the issues are probably all related to the o2 sensor. The car is probably extremely rich. This floods the engine causing the cylinders to get fuel soaked. Your plugs are probably all fouled out and the carbon deposits from running rich will cause hot spots. Fuel soaked...

You will have to pull the clutch pedal up by hand when bleeding it. Also you close the bleed valve once the dutch pedal is at the floor and the fluid or air stops spitting. You might have a slight dribble but the major flow will have stopped. You can bleed the slave without pushing the clutch...
