You may want to expand on exactly what you did. If it was normal before you took apart the engine and is messed up afterwards, it obviously has something to do with what you did while you disassembled the engine.
What does it matter if it's from ebay or not? As far as I can tell, the ebay kits are brand name kits; in other words, je pistons, eagle rods, etc. Whether you buy them from ebay or the DSM vendors should make no difference.
Why swap the the entire 2.0L engine instead of just the head? Swapping the entire engine is a hell of a lot more work, costs much more, and you'll miss out on that extra .4L of displacement.
