Not having the starter plate installed can cause mis alignment of the starter in relation to the ring gear; resulting in grinding or a non functioning starter. If it's cranking smmothly I'd say you got lucky.

You don't need anything but a standard grind finish on your flywheel. However a stepheight of .610" is commonly recomended. Lowering the car should not cause an axle rub unless it's been lowered excessively. And you probably want the valves out for head milling so I would take the cams out.

With a stroker crank your setup would want to push the pistons up into the cylinder head. Typically different pistons are used which have the pin relocated further to the top.A stroker crank increases the engine's swept volume. IE greater displacement.
