anything conical that would fit might be able to help round them outor at least show you where spots are that are out of roundmight be able to use a funnel to see how out of shape they are
you doing it yourself would be the best that way you get to know the car...that way in the future if you go to upgrade the turbo again you know what parts need removed and how to remove them or if they just need pushed to the side or even just to know what parts are where and how to remove them.
when replacing the 3-4 shift rail did you need to adjust any shims or races in case? could it be something isn't quite lined up due to a shim? just a thought
With any modification you would want to have something to adjust the tune or at least something to monitor your engine to make sure you aren't doing it any harm
plus when trouble shooting problems the information from something like dsmlink can come in handy
