Yes you will not pass emissions. You might get lucky but the techs that look over the car normally check for stuff like that. Sometimes they just check cel's but not normally. If you have the components then use these diagrams to hook it back up. Good luck...

Transmission shops do that because people buy cheap stuff and tranny takes crap then they want there money back. But not oem turns my eye too. I'd grab a transmission manual look at it and go to town only way you know it's done right in my book.
Pull lines off and while the car is off do pressure test. If its getting into the tranny cooler lines u will c the water leaking out. If its dropping to 13 might have leak somewhere else if not in tranny lines.

nwBryce89 sounds like he is on the right track. Check voltage while cars running at battery should b over 13.7 if lower alternator if higher get a power supply schematic and start testing voltage on ecu out puts might b acting up
