It really does sound like the exhaust. I could see accelerating it not happening because of momentum everything's lifting or going back. And on decel everything is dragging forward and possibly way more vibrations will occur if that makes sense.
I'd say you're on the right track. I swap in the old motor just to test. Also would be a good idea to test the current on both motors and compare that you way you really know if it is the motor.
Jon knows his trannys I would go with him. On my 2nd one and it's also a different dsm. Just tell him what your goals are and he will hook you up and no bullshit over pricing either. He does excellent work. He's been doing dsms since the 90's. I only trust him with my trans.

Yes to do that test the timing marks need to be lined up. Yes you can get the number 1 piston to tdc at which point that is where all your timing marks should lined up.

Yes you will need to remove the lower timing cover to make sure All timing marks are lined up correctly then check 1 time with the screwdriver. It may take up to 6 rotations for All timing marks to be properly lined up.
You could just verify with the number 1 piston that your at top dead center...
I had these tires on my 04 350z and i must say they were awesome tires i wouldn't hesitate to get them. I could even drive through 2-4 inches of snow with them. 350z's have horrible traction in the snow. Its a very nice tire if your just want all season performance.
