Are you sure its not firing on 2 cylinders?
The reason I am asking is because your firing order could be wrong. 95-96 ecu had 4-1-2-3 and 97-99 had 2-3-4-1.
Might be worth looking into.
I always make mine out of aluminum sheet, easy to work with and light. If you have a sheet metal bender and a roller you can make a your own design. Also recommend to rivet them together instead of welding.

Use calipers is always my solution to a problem like this. Harbor Freight has them for $15 and its useful to have one on hand for future projects.

Only way in my humble opinion is to just take the head to a shop and have them check for straightness, and replace valve seals. Unless you want to chance a bent head with leaking valves and lots of headache. It cost me $200 to resurface the head, clean valves and change valve seals, well worth...
I would definitely clean the MAF as stated above, also it could be your PTU going bad or your coils cracked and misfiring. If you have a fried that you could borrow from to test, or just purchase them since its always a good idea to have a spare PTU.

Do not use ss bolts on exhaust manifolds or turbos, they are softer and will gall up and break upon removal after use. Use the oem as stated above and you will not regret it.
Yes buy a torque wrench, or you can rent one from AutoZone, oreillys ect. Make sure to keep track (label) of everything to ensure that you get them back in the same place. It is easy and you will do just fine. Good luck

Where to start??? Try this, bypass your ignition by putting + on your starter to make it turn the motor over. See if you have spark, see if your fuel injectors are clicking. Also you can check your compression at this time.

Agreed with everybody, use only Grey RTV and no gasket, should fix your problem. As far as your low pressure after balance shaft removal I would look in to that also. Did they modify your oil pressure relief valve?? if they did that can be your drop in oil pressure you are seeing...

Have you done your maintenance? New spark plugs, o2 sensor, wires and also do a boost leak test. A small boost leak can also give you the symptoms you are describing.

Like bryanwheat said, make a dump pipe for that wastegate and at least fix that 2 inch long screw for the BOV and make sure those O-rings don't leak. Also I would move the MAF further from the turbo as it is not good for it to be so close, throws of the reading. You will gain more hp by moving it.

What oil did you use for the break in? Although I really doubt that the choice of oil would have blown your motor but it could be helpful to know. Pull the pan and inspect maybe one of the bearings got installed backwards.

I would send out the injectors for cleaning and flow test since the alcohol can and will leave residue of sorts like rust and that will inhibit them from atomizing your fuel correctly.
