I am looking for a working 1990 AWD manual trans. After searching online, I find that all the wrecking yards believe there are 20, 21 or 23 spline trans, no 22 spline. Therefore, these (22 spline) do not exist in their inventory systems.

WOW, that rust looks pretty severe. You might be able to send them to a shop that does cam re-grinds. about $100 per cam and they can give you any profile you want. It can be a good way to go for the budget consious
You can use a spark tester to see the quality of spark at each wire. You'll probably see spark at number 4 is weak or non existent.

Intermittent problems are the worst. It seems to me every time I've had something like this it's been an electrical gremlin. I'm curious if the ecu is running the number 3 injector properly?
I'm thinking this because your problems started when you changed timing. Check that the crank pulley shows 0 when piston is at tdc. They can go bad (twist) causing bogus timing readings

The wires are at the back, between intake and firewall. Pretty sure one of them goes to the throttle body. The other might be the resister pack. I think they are the only connectors that can be swapped
Did u disconnect any wires recently? I had a similar experience and I found out that there are 2 connectors that can be swapped which causes this fault. Sorry I don't remember specifically which one. I think one of them goes to the throttle body and the other to the firewall. Double check those...
you can test the actuator by 'blowing' into the line connected to it. you can use a compressed air nozzle, if you turn down the supply pressure to 14 psi, to blow into the line. Just blow into the line and watch the actuator move. the movement should be smooth and the arm should extend all the way.

It does sound kind of bottom-endy. You might try listening around with an automotive stethoscope. See if you can isolate where the sound is coming from.Good luck
