if your harness is in good shape, just do the adapter harness, it will make things easy and if you need to pin in or hard wire in you can do it on the adapter side, that way your not messing with the original harness.
I would run the factory harness and any additional wiring you need, just build that harness and run it into the where the ecu is and pin it in as needed. unless of course your emu uses different plugs than your factory harness.

A friend of mine brought me a 90 talon in pieces, I put in a new engine and am now at fire up stage, the car starts but idles lean (brand new aem wide band guage) it has the a/f pinned lean at idle, it revs up fine but idle is so lean that it almost wants to stall out.
