I had this exact problem and the wiper motor turned out to be the issue. Replaced it and now everything works normally.

You can definitely check your piston to valve clearance with a dial indicator. The video below, while a bit long, was really helpful when I was doing this.

Most 2gs have an ABS controll unit under a passenger side false floor panel. My 99 GSX did not have this computer or floor panel, though it did have ABS. I'm not sure where they hid the ABS computer in the 99s, but that might explain the carpet part number.
