I cant imagine a starter plate causing such problems. I'd bleed the clutch and see if that fixes the clutch not letting you in gear issues. Or adjust the clutch pedal. If its not fully depressing the pressure plate then you wont be disengaging the clutch.

My first guess is that you installed the cam angle sensor wrong. Dont quote me, I havent touched mine on my dsm, but i know some times cam angle sensors are adjustable.

I've got a 2g FWD, but it sounds similar. Whenever i put it in neutral to stop or something, it'll bog to 500rpms or less and then go back up to 1k. I have a feeling this is due to the fact I have a CEL for a p0170 Fuel Trim Malfunction, so this may or may not be the same problem your having.
