top port can be left open. Its normally used for an EBC...with the boost controller you linked from ebay... how I would hook it up is...holding the boost controller in your hand with knob facing UP.... the bottom nipple looks to be the inlet... so take your hose and connect it to a boost...

Well.. on my 96 talon I know the exhaust cam gear has 2 timing marks.... Maybe you lined up the timing marks 180 out?? I did... and had the same problem as you are having.
