    you should check the cylinder walls for scoring. make sure you check the rods for straighness and the cylinder walls for taper and out of round as well as size. before you reassemble.try deburring them and see how they come out. why is the engine apart?

    using the ECMLINK deadtime table, and everything else should be MAF tuning to bring wbfactor closer to zero. you could adjust the dead time a little bit to fine tune. in the log your STFT is 16% which is more than twice what it should be. your problem is with measuring air as far as i can see...
