At idle there is a decently loud growling/rubbing/rattling sound coming from the transmission. But when I push the clutch in it pretty much goes away, and my idle feels a little less rough. My only thought is the throw out bearing, but could it be something else?
 
Sure, it could be an input shaft bearing or even a gear cluster in the transmission thats got damage, when you push the clutch in you remove the power transmission through these parts.
 
Ok, actually this is not the throw out bearing. Now that I actually take a moment to think about it, the throw out bearing would make more noise when the clutch is pressed in, because that's when it's under load. But my trans makes less noise when the clutch is pressed in.

Same. I am stumped on what this is. I did a little googling for like 5 minutes came up with a couple possibilities but I forget what it found LOL.. go figure
