Bad Alternator? And Shift Problems

So I had a problem with my speedometer. The part inside the trans slipped off. So we took the whole engine and trans out, took the trans apart, fixed the speedometer part. Upon putting it back in everything was smooth. Started it up and it had all its gears but its hard to shift into 1st, 3rd, and 5th. It engages into all its gears but it's hard to shift. Starting to think its the cables. Took it down the street and all lights started to dim and radio would keep cutting out and reset itself and RPM and Speedometer needles started to fluctuate rapidly. If it's coasting in Neutral it idles at 2000 when it's at operating temperature. Hooked up the code reader and no codes. All hoses and wires are properly hooked up. Im thinking alternator cause it might not be sending enough power to the idle sensors. Any help is extremely appreciated.
 
If you think it's the cables go ahead and check them. They can be inspected and fixed in the matter of minutes. I've had this problem before and it actually was the cables. So it's worth a check.
 
Update: I took the alternator out and brought it to my local AutoZone. It was tested and failed. They gave me a new one under warranty along with my test results showing the old one being bad and the new one working. As far as shifting, it's still rough but I found the accordion lookin rubber seal on the one cable is torn open. Would that be a source of shifting issues? Thank you guys.
 
Did it shift fine before you fished the speedometer sensor. There is a washer or spacer that of put in wrong can make contact and make those shift hard. I haven't had the problem but I've seen it come up on here
 
I can double check on that. My brother helped during this whole process. He hooked up the cables. When I seen them, they looked correct. I can double check them tomorrow and worst comes to worst I can just get new cables. I'm wondering if the the shifter was in gear inside the car when hooked up. Would that be a problem? Probably not but. Just a little curious. Is there a way to adjust the cable?
 
Well I ended up going to the junkyard today and grabbed a new pair of shift cables to fix the problem, figuring I'd need a new one anyway since the boot was torn. Put them in tonight and it shifts properly now! Thought it might have been a bracket or something but turns out after we got the cable out, it was bent. I don't remember pinching it anywhere or anything but at least it works amazing again! Gonna start looking for audio power reserves for my subwoofer so my alternator can finally last more than 6 months. Now just this damn high idle.. Thank you guys for everything!
