1G Sluggish idle and vibrating??

The other night I realized I had a leak coming from my transmission so last night I attempted to fix it. It ended up being my passenger side seal which I fixed and added 1 1/2 quarts of gear oil yea it was that low. Also did an oil change new coolant and fixed the spark plug wires since the guy I bought it from had it running between the fuel tails for some reason instead of the right side. Car was running fine last night and this morning and all of a sudden I get s vibrating sound from the passenger side just as I hit 2500 rpms im not getting full boost and if I try to go anywhere near 5500rpms they start jumping or dropping. It also cranks real sluggish now too.
 
Did you push the cv shaft all the way in till the snap ring engaged. It could have popped out and caused the vibration. Or it could be your wires causing a miss. Don't really know what you mean since there is little detail for vibration. Is it vibration from right Side of car, passenger Side transmission, passenger side engine? More description is better please?
 
Just out of curiosity would it have anything to do with my exhaust? I put it on at the same time and I found out the exhaust was half way gutted. When I accelerate it jerks until I work my way down on the pedal and it evens out for a little. Once I start hitting over 3500 rpms it vibrates as if I was riding on a shoulder of a highway. I know the turbo is healthy because it will spool and I can reach peak but once I shift it begins the cycle all over again[DOUBLEPOST=1415658251][/DOUBLEPOST]UPDATE:
I removed the exhaust and disconnected the battery connected it again let it idle for a little and tested it out. It drove fine for a few minutes and started jerking when I'm at low rpms. Evens out at around 2500-3500 then starts to shake and backfire when I hit around 4500 rpms really not sure what's going on but it sounds like it's leaning out.

If it sounds like it's leaning out I would recommend checking your fuel pump, injectors and maybe even your fuel filter.
