rebuilt engine vibration

So, my car was out of commission for just over 2 months because I blew my head gasket. Don't ask why it took so long...Anyway, I got it back about a week ago with pretty much everything new in it. Gaskets, bearings, belts, spark plugs and wires, the works. I also had an injen air intake put into it and a stage 4 clutch. My issue is that when I'm going about 20 mph there's a weird vibration/rubbing sound that comes from my engine. It has a pretty bad rattle when I don't get the car moving properly as well.

So many problems. Continuing on, when I engage the clutch the RPM drops to between 500-600, and it occasionally dies. but when the clutch is out it sets at between 750-800. Also, the clutch engages super fast but I've determined that that is just because of the type of clutch it is and I need to get used to it.

Any ideas on what could be causing any one of my numerous issues?
 
Nope, I had everything checked before I took the car, it all lined up.
 
I checked my mounts and they seem to be good, they were also replaced when the engine was rebuilt. Could it just be that the engine isn't broken in yet?
 
sounds drivetrain related..... u should have someone operate the clutch and stuff while you stand over the engine and see or hear what it does. Id start off with that. But seeing how you didnt build it yourself, maybe something is amiss internally but i doubt it. Deff seems drivetrain related.
 
Ok well now a new problem has arisen. When I'm in third gear it makes a whirring sound...
 
I need to have that checked out but I'm pretty sure my mechanic knew enough to make sure they were in time when he put the engine together.
 
I've actually seen this before:

The balance shaft is 180* out, and the car had a horrible vibration. And it was done at a shop.
I dont see how it could be, because the BS basically times it self. All you gota do it spin the pully, and let it go. The weight of the balance shaft will spin the pully to almost dead on time.
 
theres a bolt on the back side of the block right below the starter take this out and stick a screw driver in when everything is lined up the screw driver will be able to go all the way in. The balance shafts are a 3:1 ratio so it may look like it is lined up and its out
 
It's not a horrible vibration by any means, it's more like it's gravely when i accelerate. Idling the car runs just fine but in gear it's a bit gravely.
