I have a 97 Gs-T full professionally done motor built for me I just took it out and put it back in myself to save myself a lot of money. At first i could only start the car by bridging the solenoid and starter with a screw driver i found out that one of the wires to the clutch pedal relay is getting power when it shouldn't so i cut the wire and the car starts right up with the key now. when i turn it on it idles for a brief moment then dies right away and smells really rich. Almost everything in the engine bay is new. I do have stock wires and a stock coil pack could those be the problem? Another problem i am having to is that I can not put the car in gear when it was idling poorly and I have an extension rod on the slave cylinder could it be a bad master cylinder or the slave not working properly (both of those i didn't replace yet). Any help would be appreciated.

Sounds like you may be in over your head. :(

Check that you have the MAF connector plugged in. A lot of people forget this after working on the car. Also be sure you don't have any big boost leaks. It can be easy to forget vacuum lines like the one going from the IM to the BOV, or the brake booster hose.

As for the shifting problem, do a search. There's about 9,000,000,000 threads on poor disengagement. Could be about 100 different things. Did you properly bleed the clutch hydraulics? Check your master/slave cylinder for leaking fluid, adjust the clutch pedal, and get rid of that extended slave rod. The extended rod is just a bandaid for other problems. In the long run it will just ruin your slave cylinder. Look at the clutch fork through the inspection window and make sure it is in the center of the window or pointed towards the driver's side. If it is pointing towards the passenger side, you need to drop your trans and put in a new fork/ball.

alright I will start with all that and go from there, i'm suppose to be borrowing a scan tool from the snap on truck to see what codes are being thrown, and if that doesnt tell me whats wrong i'm ###### gonna borrow a trailer and try and bring it up to the shop that built it for me and have them look at it. Thats if i cant figure it out in the next few days.
