From reading in the Greddy Profec B instructions, you want to have the least amount of vaccumm lines. The reason is because if you have longer lines it's going to take it longer to react to boost, and controlling the wastegate.

It actually says in the owners manual that you should let it run for at least 60 seconds after driving it. I have a A'pexi TT and it's set for a minimum of 1:30 but I have it to adjust the time depending on how hard I drive. Before I had it I would let it run for about 2 minutes.
