why don't you just use 4 coil pack with the four wires which came from the blown engine?no spark means no signal going to the coil pack to fire the individual plugs.
you should aware that the Lancer A/T ECU has a different connector layout.so you must get the M/T ECU.if you go with the Lancer 05 M/T ECU route, you have to swap pins 8 and 22 to be compatible with the 2G pin out.

i believe that pic is a generic pic from the internet.have you checked your own cylinder head by poking inside the hole?it doesn't seem to be a through hole to the other side of the head.it might be bending towards the cylinder head and block mating surfaces, and may be a coolant port...
if you could use an evo 8 ecu along with the required hardware and software support, and tephramods, then evom may have some form of support for you.

the blower unit can be separated from the condenser housing.in this pic, there's one more nut on top of the tranny cable that you need to remove. [leftmost part of the pic]
the connectors are a little higher up the under dash.just removing the glove box usually won't do. it is even higher than where the AC unit sits under the dash.

As long as your ECU is EPROM, it is tunable.If you've the 1G NA EB20 EPROM, there are some maps downloaded already using Tunerpro.You can then increase injector size, switch to the 2G MAF, add NLTS, launch control, etc...
