I agree, it sounds like the converter is not all the way in. If it doesnt want to go on, remove the converter and look down the snout of the pump. There is a possibility of something falling in there keeping the converter from seating all the way.
Put the slave cylinder on it. Your probably hearing the clutch fork banging off the pressure plate. Actually you should make sure it's still on the pivot ball and the throwout bearing is still attached while your down there.

There is a single wire that comes off the starter solenoid and connects to the plug in your hand. Not having that wire connected is the reason your car is not cranking over.

Have you taken a look at your shift cables and mounting brackets for them? Loose brackets and damaged cables can do some really weird things. Jack is the man, I doubt you will have any issues with him if you need any warranty work done.
