Make sure the brake switch is functioning correctly at the pedal. There is a plastic/rubber stopper that the switch hits on the pedal mine fell off an switch was staying in open position till I put a bolt and nut in that hole in pedal problem solved. Hope yours is just that simple.

R.A.P retained accessory power is the issue you ran into like you mentioned this is used as a convenience for accessories like the radio and some vehicle functions that need to go to home position before powering off.

Apply lube to any exposed threads and go back and forth. Tighten a little loosen a little tighten a little loosen a little..I would use the ratchet so you can feel any slipping of the bolt head or shearing of the bolt.
Also if you have a small torch of some sort applying some heat to the bolt...

Probably not your case but i had two flywheel bolts back out to hand tight on my old car and it sounded alot like rod knock..easiest check is to remove the dust shield on bottom and see if the flywheel moves loosely..that's how I figured out mine wasn't rod knock after dropping pan and two rod...

just something to consider..some amplifiers come with built in bluetooth so no need for wires to phone but will still have the rca input for other non bluetooth devices. Most radios put out 20-45 watts per channel(speaker) so if not looking for extreme sound then judge your power off of that...
Is that the wires for the top dash speaker..maybe they've been unplugged and the wiring fell down because there's a push clip zipped to the wiring where it would mount up somewhere and to me it looks very similar to the harness that comes out the dash when you pull out the dash speakers..sorry...
You are experiencing a ground loop which causes the whining noise that reacts to the throttle/alternator. This could be a bad ground (non clean metal) or if you run the rca cable along side the power wire the rca can pick up interference from the power wire more common in less quality shielding...
Maybe it's not the best quality but it sure does get the job done for the line of work I do..Brand new home depot little over $400 tons of space.

Bypassing the factory amp is not hard at all and if you have any spare speaker wire and a little wiring knowledge it's not hard..gotta run wire from the white gray green and purple spk wires of aftermarket radio to the output wires of the amp.
The bare strands are just shielding from interference noise to the signal wire inside like how rcas or coax cable for TV are. Wiring itself is a nightmare then add 20+ years of age and who knows how many people's hands makes troubleshooting horrible lol.

You definitely need to trace the black with white stripe. it should not get power until keyWhite is constant feed, black/white ignition output of key cylinder keeps power during cranking, blue/black is accessory output from key cylinder it loses power during cranking

You said hasnt run in 4 years? So wasnt running right before this rewire? I would suspect all sorts..animals chew harness? Bad connectors at the pump? I'm not sure locations right off my head but I would try and check continuity from ecu/fuse box to the pump.
