I don't think It will affect anything unless its physically blocking exaust from exiting or letting exaut out considering its still a three inch downpipe.

I bet you have a cracked manifold. Typically you'd check the gaskets for cracks, tears, or malformations. This would explain the sudden loss of boost. As scientists will tell you, heat expands and the manifold could have such a small crack that without extreme examination you will not notice it...

I would ditch the safc and buy Ecmlink if your gonna take it to the dyno. Check for boost leaks. And check the 02 sensors. Switch those injectors because you might be outrunning your fuel pump and afpr. Your 02 could be causing it to dump fuel.
Exaust leak, Bad o2 sensor, Boost leak or the wastegate is stuck open. I'd advise to do a boost leak test before anything else. If thats not it then o2 or exaust/ wastegate flapper. Is it tuned to 18psi? If so what is it tuned with? What type of fuel modifications does it have? Does it feel like...

Your problem is your sparking order, did you change the wires in the ecu, and therefore change the order of the coil. Is the car by you right now ill tell you where to put your wires. I'm all in on wire order.
Put all wires in the correct order, then change plug 1 to cylinder four and vise...
