Hello, I bought a new 88mm manley crankshaft and I'm about to buy the acl tri metal rod and main bearings but they offer them in different sizes for clearance, such as standard, standard with .001 clearance, .25mm clearance and .025mm clearance

do I just get the standard since the crank is new

It depends on your car's condition, basically get the standard if the crank is not cut. and if the car is for the track then maybe should consider to go the .001" extra clearance to use high viscosity oil. Anyway need to check the clearance before assembling.
