Which gears does it grind in? All of them? Reverse? First? Need a little more info, it could be many things... Worn synchros in the tranny, clutch may not be disengaging all the way, master cylinder rod may be out of adjustment, check the master cylinder reservoir to see if theres fluid in it, could be air in the clutch fluid lines.
 
If the grinding is coming and going that would point me to the synchros in your tranny, but listen to eagle_talon 90 and check what he listed, and listen to luv2rallye also and check not only your tranny fluid, but your car is awd so check you transfer case fluid ( and all fluids) not just for level but for thickness, color, and any metal shavings or glitter. Ill repost later what proper colors should be cause I'm in school right now and have to go quick. Unless some else does before hand P/m me if your not sure of the color is right before hand too if you do find anything. Hopefully you catch whatever the problem is now before it damages something else.

I have a 99 2g GST same issue. It is grinding into 2nd gear it will go in but grinds only if I'm in a high RPM range. 3rd only does it sometimes. All other gears are ok. Anyone have any idea what might directly cause this? My fluid dumped on me mid drive and grinded 2nd pretty hard. I found that problem and fixed it and filled and bled the clutch. Just having this grinding sound that I would like to get rid of...
