Pulsing noise on first and second gear

Hi guys:

My car is starting to develop pulsing noise on first gear and second gear. Most noticeably on second gear.
Also, you only hear the noise when you're partially on the throttle ( like cruising ), and none when you're totally off the throttle.

I have recently replaced my rear diff with a 3-bolt LSD one, and removed the four wheel steering, and the noise started shortly afterwards. Do you guys have any idea what could be the cause ?

I'm not sure it is related to the rear diff or drive shaft, because otherwise the noise would be on all gear, and will not matter whether or not I'm on the gas.

I was looking at the two shifter linkages near the transaxle. I noticed that on second gear, both lever are pointed towards the front of the car. I couldn't see any rubbing though, certainly not one that would create a low frequeny pulsing noise.
