Here is the problem. Hopefully we can come up with a diagnostics. I also am running GM Syncromesh and I recently put in a new master cylinder along with the Symborski Shift Kit. After replacing the master cylinder and bleeding the system, the clutch fluid was nice and clean, but now its already turning black. Also everything from shifter to transmission is tight and linkages are adjusted correctly. I have an ACT2100 and the flywheel was surfaced by the previous owner. Who knows the step height on this one (but I assume it was correct). Anyways...
At a stop light, 2 out of 3 times the transmission will pop out of first gear. It doesn't grind, just pops out. I finally get it in gear and go.
When reversing from my drive way and its time to throw it into first, I usually put it in first before the car is not fully stopped. I ALWAYS know it is in first gear then. It will never pop out right after reversing and engaging it before a complete stop.
At 65mph, sometimes I will throw it into third gear and it will grind until I put it in gear really slow or go to the next gear.
I also have this clunking sound that sounds like it might be the transmission mount. I am not sure though how to check that. Anybody? Is this part of my problem?
Does this just sound like the typical DSM transmission? Just needs a rebuild? Thanks for the help!

Shifts GREAT now! I had to rebuild the transmission. The previous owner took it to some crap chop shop to get it rebuilt and seriously messed my transmission up. I got it rebuilt locally and spent about $2000 total. $500 was labor, so that should give you a idea of how bad it was. My gears were totally gone, shims were off, hub+slider were shot, synchro, my list was endless. I hope you get yours figured out, but it most likely needs a rebuild. Good luck though! 
and first gear was demolished. Luckily I bought an aftermarket warranty, but getting a new tranny out of them was like pulling teeth, they wanted to blame "fast shifting and an aftermarket clutch" on the shifter forks. assholes.
