Do I have to turn off my misfire stuff.

Someone said it the car gets misfire on my 6 bolt to 2g swap it will go into limp home mode.?Is that correct.If so guess have to turn it off. Does it turn off all misfire detection or just random misfire?
So far I have seen just cylinder 2 misfire code but thought that was real misfire have a pretty old wire on number 2 for temporary till get my cop.
I have dsmlink to set this stuff with of course.I thought since have 93/94 black top cas that would not have to worry about misfire problems.?
