i need help!! dead ends on an engine swap

ok, over the past 6 months i have been without my 96 talon tsi awd. i went with a engine swap after i had spun a bearing. i put a fully built race motor built by slowboyracing. 2.4 stroker and stage 3 head and what not..... the problem is that wehn we did the swap we have run into a couple dead ends.. a couple connections on the wiring harness do not match up. below is a picture of a connection that doesnt have a place to be plugged in. and another problem is as you may be able to see on the intake manifold that i have a hose with a screw in it to plug the hole, well that was not there on my old intake.. there is also one more main problem we have run into.. and that is that coming off the head is the camshaft posision sensor(found on the left side of valve cover) well the sensor is much different than the one that was on my old engine and unfortunatly i have lost the old one.. there is a sensor there but there is no connection for it... i was just wondering if anyone who may have run into some of these same problems previously could help me by answering these questions.. below are a couple pictures of what i described..
